With Yakuza 5 coming to the west next year Playstation Blog shared a message from the games producers:

Hullo! ^_^ I'm currently replaying Yakuza 3 and I know some side missions can be missed. So if I complete all the missions that I missed on regular playthrough on premium adventure-mode, can I still get the trophy for completing all side missions? Or do they have to be completed during regular game itself? I figured you might know.
Some can be missed and some can be failed and not repeated. Best to try and clear everything during your play through and not rely on Premium Adventure mode. Clearing the Golf one will drive you insane.

Playing through the whole series again in preparation of Yakuza 5! Question tho: Do Yakuza 1 and/or 2 have "New Game+" modes the same way the rest of the series does? I totally forget and Google isn't helping much.
Yes they do but there’s a few sub stories and location specific heat actions that are only available during the main game. So if you’ve missed them you’ve missed them.
